Well that has nothing to do with the 12v line. Make a note of it but get back to finding out what is wrong with that board shorting down the 12v line. Did you check for solder bridging on connectors CN1001, pins 4 and 5, and also connector CP1008, pins 3,4 and 5?

The harness that goes from the input board to the main board and connects to connector CP1008 on the main. Locate pin 14 and cut that wire. Cut it back far enough so you can splice back together later. Test your 12v after the cut.

What about applying 12v from power brick and measuring for power drop ? I applied 9v and all relay lines where getting 9v without much drop? Could the input board be creating short.

I now do not think the 12v line is where the problem is. I think the 12v is being affected by something else. Which is why I said to cut that wire.

The 5.6V line voltage ? connector CP1008 is connected to audio in board by plug but there is ribbon cable that goes from power board into audio in board i can remove one of the cable from plug without a need to cut anything

Ones, I have repaired an Onkyo HTR-591 with bad stby relay. The part, it was a Denon relay. I have purchased a new one from pacparts. The relay, it was a sealed type and when I have cut it open, it was all rusted. 2012 model receiver(!). Have pictures at badcapsforum.

Well the relays seem to be fine they click when I applied 9v to them.

I removed 5.6v and I recived 12v Ok, I know you said you have the main board mostly not connected but i need to know if the following connectors are disconnected on the main. CP1009, CP1010, CP1000A1, CP1015

Audio in board is the only connected board to main board all other plugs are unplugged.

Ok, good. Then there is only a few places where the problem could be. So lets pick the worst possible problem and check that first. Reconnect that wire that you removed so the short is there for the next test so we can tell when we find the problem. Locate diode D1046 and remove it and then do the 12v test again.
